In my setup a controller has a foot pedal I like to use but the rest is connected elsewhere so I just need to pass through this one CC

Yes, the following demonstrates this. Since Windows does not allow more than one application or device access to a given MIDI port at the same time, I use two virtual ports.
“Application1” - Is used to handle CC11 MIDI CH 1 processing and is aliased to Bome MIDI Translator 1 Virtual Output (BMT 1). The single translator handles this procssing.
“Application2” - Is the MIDI thru route and processes everything else untouched. It is aliased on my project to Bome MIDI Translator 2 Virtual Output (BMT 2)

You do that in the MIDI → Edit Project Port Aliases Menu.
